The Pharaohs dominated the game, taking an early lead with a powerful drive from Tarek Hamed in the fourth minute. Omar Marmoush doubled their advantage in the 16th minute before Mohamed Salah and Zizo completed the rout with two more goals in the first half.
Egypt's victory takes them to the top of Group E, level with Guinea, and one point away from securing a spot in the finals in Ivory Coast next year.
Despite still having a mathematical chance of qualification, Malawi and Ethiopia have three points apiece in third and fourth, with the Pharaohs and the Syli National now the clear favourites to book two berths at the finals.
The teams will resume their qualification campaign in June, with Malawi away to Ethiopia and Egypt visiting Guinea. With this victory, Egypt has shown their potential to go all the way and win the Africa Cup of Nations.
