Moses Simon put the game beyond Toulouse's reach with a brilliant goal assisted by Mostafa Mohamed in the 61st minute to help Nantes to their first win of the season.
The 27-year-old has now scored two goals and recorded one assist in four Ligue 1 matches this season.
He has been linked with a move away from the club all summer, with Nottingham Forest and Leeds United interested in his services.
Nantes will resume Ligue 1 action against Strasbourg on Wednesday.
