The match, played at the same ground where Inter's title hopes were dashed last season, saw Riccardo Orsolini score the only goal of the game.
Inter are now second in the league standings with 47 points from 24 matches, 18 points behind Napoli.
They will also be keeping an eye on AC Milan and AS Roma, who are level on 44 points and yet to play their round of fixtures.
Bologna sit seventh in the table with 35 points.
Bologna thought they had taken the lead early in the game through Musa Barrow, but the goal was disallowed after a VAR review.
Inter struggled to create clear-cut chances, with Lautaro Martinez coming closest with a header that narrowly missed the target, and Henrikh Mkhitaryan firing over the bar twice.
Bologna continued to threaten after the break, and Orsolini finally broke the deadlock in the 76th minute, latching onto Jerdy Schouten's pass and scoring past Andre Onana.
Inter were missing several key players through injury, including Federico Dimarco, Milan Skriniar and Joaquin Correa, and Simone Inzaghi made several changes to his side following their midweek Champions League win over Porto.
The much-changed team lacked fluidity and struggled to find a rhythm throughout the match.
